I still don't understand how you may not have the module, but I've added loader tunable to automatically load the driver in U5.

It is possible to save the config via the WebUI, reinstall TrueNAS and import config back.

In /boot/modules are many files. 
Can I reinstall 12.0-U4 without loosing my settings?

It should be there from any normal installation/upgrade.  Do you have anything at all in your /boot/modules?

The .ko file isn't there. Can you provide me the if_atlantic.ko file so I can insert it into /boot/modules/?
